I don't think apple would enjoy getting an extremly hacked iPod when I send it in. So I want to make a complete backup of applications and everything. Like themes, customize settings, applications... Pretty much everything I have from my jailbreak. I don't care about music or my movies cause its all on my computer. So my whole point is I want everything to be completly exactly the same as it is now.
Oh yeah, and I would like to do this SSH (cuteftp). I just don't know what to copy... the applications folder? Media? Library? "/"?

    Thanks a lot.

var/root/library holds all the themes and everything
    /applications obviously holds the applications
var/root/media hold your music, photos, ROMs, and i think iphysics levels.

yeah, you might have to change the permissions to 755. dont count on getting a new ipod if they are sending it in, there is always remains of your JB

    what is wrong with it?

Speaking of this, soon I'm gonna have to restore too. Is there a way to save the wifi keys? as well as the safari bookmarks? I guess those are the only things I'm worried about.

Mossme89 is incorrect. If you restore your iPod it will leave no trace of the jailbreak, thus re-assuring your warranty. Here are the folders you need to backup:
    -/var/root/
    -/applications/

iTunes memorizes them (and many other preferences) with every sync. So when you sync your iPod to your iTunes after the restore, iTunes will ask you if you want to restore the settings of "(whatever your iPods name was before the restore)".

Click yes and all the keys will be back in place. At least they were on mine after the two restores I did last week
