Where in the iPod's system is the image of the blue semi-transparent alert box contained? Can it be customized in a WinterBoard theme? Thanks!

Yes, you can customize this with Winterboard.
It is within UIKit's artwork, so it's a little complicated.
You'll have to dump the images contained within this file.
The following is from saurik's tutorial:
    Code:
    mkdir /tmp/images
    cd /tmp/images
    /Applications/WinterBoard.app/UIImages

The files you'll want to edit are the following:
    UIPopupAlertListShadow.png
    UIPopupAlertSheetBackground.png
    UIPopupAlertSheetButton.png
    UIPopupAlertSheetButtonPress.png
    UIPopupAlertSheetDefaultButton.png

After you have edited these images, create a new folder within your theme called UIImages, then place the .pngs in this folder and apply the theme.
