For you first concern about the sync, all I can tell you is to restore which I know you hate. And about the 3.1.3. If you want to update it then you will need to wait for another jailbreak if you want to jailbreak because there is still no jailbreak for the 3g ipod and the iphone 3gs. But if you really want to update, all you have to do is press the update button but then your ipod will be un-jailbroken. There is no need to restore anymore for this. Although it would be better to restore so that it would also erase the themes and other stuff because if you jailbreak again then it will create new folders and it would just be taking up more space. BTW the new 3.1.3 isnt really a major update, so I see no point in updating.
